While I more or less believe Shinji/Asuka has been ordained in the Dead Sea Scrolls, in that passage some where between the lines of when Tabris gets his head popped off and when mankind goes on one final massacre, I have to say that Shinji/Rei has many charms.
Being a big fan of the manga (and a few other things that translate somewhat to this) I feel that Shinji and Rei have a certain chemistry that I find irresistible. There is something that seems innocent and close with having a sort of relationship between these frequently apathetic kids. They have been through so little only to be plunged into something so great, and nothing would be better for them than to have someone to rely on for comfort. The fact that there is a bit of a familial relationship between them enhances that sort of tension and uniqueness of their bond.
While I'm against an overt expression of "love" between them (i.e. sex), I am all for extrapolations of a much closer bond between Rei and Shinji.

A closer bond, I have no problem with. It's a shame that the series didn't do such...Not even just for Rei and Shinji, but Shinji and the other characters, too... Although maybe that was part of the point, what with the Hedgehog's Dilemma?

I prefer Shinji/Rei, but mainly because I have the sneaking suspicion that Asuka would make an abusive girlfriend for Shinji (hmm... where did I ever get that idea? *g*). That being said, Asuka/Shinji has its charms when done right (and I should note that Shinji/Rei has the capability to be done Totally Wrong, which is occasionally fun I suppose). Even though I prefer Rei as a mate to Shinji, I think that having either one without the other may possibly end horribly. For one, Asuka keeps Shinji occupied enough with teasing that he actually has a lease on life (Rei would not do that in my opinion, and I should note that in my experience, sympathizing with someone without a bit of flirty teasing is not enough to make them content), however, without Rei, Asuka would have no real boundaries to her taunts (note how Shinji takes solace in and idolizes Rei). As for the incest factor, though I find it personally distasteful in most cases, I do not universally condemn it, and I would argue that we have no real proof of *how much* of a genetic relation they have -- some dna was Yui's, some was from Lillith, and we don't know how much of each; furthermore, since the similarity between human and angel dna is 99%, and humans were born from Lillith, if the 1% difference in terms of coding for appearance was the only Yui dna and the rest was Lillith (which seems a Gendoish thing to do, since he is pretty opportunistic and this would be the most straightforward way of getting an angel to look human -- not taking into account his love for Yui, which he is rational enough (read: enough of an ass) to at least pretend to factor out).

The main problem wouldn't be so much of Rei having Lilith's soul, since Angels and humans are the same, but the fact that Rei has Yui's genetic makeup/etc. That's how I see it, at least. For all I know either could be a a problem due to Shinji essentially being with a mother of his in some form.
Incest aside, I can see the appeal of Rei/Shinji, I just personally don't think it would work. Mainly because Shinji and Rei are just too similar. Shinji needs somebody to get him out of his shell, not draw him back into it. Asuka and Shinji are similar, but they simply went in opposite ways of their problems--Asuka pushing people away and Shinji not letting anybody in.

Oh. I wasn't factoring in the soul; presumably (and I imagine this is pretty canon), Rei's albinism comes from the fact that she was created using Lillith's DNA. Er, if you are of the opinion that they grew Lillith from the embryo they thought was Adam, then Rei would have had Adam's DNA spliced in from before 2i, but I don't really agree with that. Still, both Rei and Kaworu are albino, and both are human/angel crossbreeds (or at least angels in human form), leading to the induction (if not the deduction) that angel DNA spliced with human DNA leads to albinism. [/circularlogic]
I just was noting that I didn't consider it to be provably incest. I've met plenty of women who look very much like my mother at various stages of life, none of whom were related. My grandmother looked nearly exactly like my great-aunt on the other side of the family, and they have no relation, yet I could barely tell them apart in photographs. When you consider that grabbing the DNA of someone who you already had a sample of, who isn't around to complain, and who looks pleasant, and using a bit of that to make an angel pass as human, is pretty expedient, it makes sense that Gendou wouldn't put more of Yui in than he needed to -- for one, he wanted to see her again in full form (didn't seem to care too much about Rei aside from training her to obey his will, because of all the backups -- the feign of care he gives is likely a skinnerian training method, the same way he manipulates Shinji), and for two, having too much human might make the angel powers less available. This here is speculation though.

I think what it all boils down to two things which factor into the personal opinion of the viewer.
No offense but I tend to believe that people that are more reserved in their relationships and life in general tend to like Rei and as a result Rei/Shinji. Whether or not I am stating the obvious is up to everyone to decide but that is my view of how most Eva fans form their opinion.
I also tend to keep in mind that most people figure out the relation to Rei and Shinji by learning it via googling Evangelion. Depending on what version of the Yui/Rei connection the first read and believe it can change their entire outlook on how they perceive a relationship between Rei and Shinji.

As I've said before, by episode 6, I thought that the story would be about the two of them slowly helping each other out of their shells (and so clearly did Sadamoto); by episode 9, that we would have the usual story of true love triumphing over the superficial charms of the unsuitable brash outsider.
As to Rei's origin, I've made my interpretation clear enough -- and for something consensual I see no problem. The real problem with S/R is that there is no way out of Rei's role in Instrumentality.

Funny enough, I thought so myself at the beginning, and I guess pretty much everyone who watched it unspoiled did. However, it never seemed to be a very good or, say, "interesting" pairing to me (which was one reason I was close to stop watching eva then). Any romance between them would have ended up with them doing nothing but sitting next to each other and holding hands. Some people might go "WAII~~" at that thought, but that just doesn't do it for me.
I said it before; Rei just doesn't strike me as the type who's interested in a romantic or even sexual relationship. Love, yes; romance, no. "Getting out of their shell" doesn't need such kind of feelings to happen.
As for the "reserved people prefer Rei / R/S", I quite doubt it. I dare to say that probably the biggest percentage of eva fans in general are reserved. I myself am socially totally inapt.
And while I probably generalize things too much myself with saying this, but it wouldn't surprise me if a lot if not most of the R/Sers, especially those aggressive against Asuka / A/S, couldn't move from that initial impression and defended it in their mind at all cost over the entire series (and beyond). Then again, I'm not much different...
ed.: Or let me say it like this: I'm fairly sure that if Asuka had been there from the start, there would be much less R/S fans nowadays.
*sigh* Now I've done it after all... I didn't sign up so long because I always feared of getting sucked in such kind of conservation sooner or later. damnit...

Signed. The reason I'm not a R/S fan is not because of incest at all (hell, in some fandoms I ship siblings), but just because I feel there is no chemistry and there's very little to interest me. But I don't hate it at all, and admit it could be more functional than A/S.
