Can you stop Gendo and SEELE's plans and defeat the Angels?

Crush the cores of the Mass Production Evas. Taking them out of the equation makes a huge difference. Rei/Lilith could probably be talked out of Instrumentality by Shinji. Unfortunately that would mean Ritsuko, Misato and a bunch of Nerv staff are probably dead for good.

Agreed. Giving everyone the chance to return from Instrumentality and live again is perhaps the greatest way to thwart SEELE one could hope for

Destroying the dummy plugs is what stops them in ANIMA, where Instrumentality is aborted that way plus Misato/Kaji talking the Japanese government out of attacking Nerv HQ.

Death is part of life.

Misato, Ritsuko and company would likely rather stay dead than ever let Instrumentality happen considering that they died trying to prevent it.

Misato's NGE2 Scenario approach is pretty great: Eject the pilot entry plugs, set all Evas to self-destruct (once defeating the MP Evas ) then shoot Gendo. Though, Rei still merged with Lilith, but just kinda...stood around as Seele freaked out.

If I were an Eva pilot, I'd probably be too depressed or otherwise dysfunctional to do anything.

As an EVA pilot, you're in the wrong place to have much effect; your actions would be pretty much forced (stopping the Angels first, maybe using audience knowledge to win the UBF) keeping you away from where things were happening down in Terminal Dogma.

Unless of course you also happen to be a magical girl or something as well (recalling one multi-xover after-the-end fic in which there's an offhand mention that the Sailor Senshi confined the interesting effects of EoE to the Tokyo-3 area).

And, besides, I support the Gendo Good End outcome from EoTV.

Using a dimensional vortex, steal that other Unit 0 from the Patlabor universe, stuff Ohta's soul into it and a competent pilot, and watch it curbstomp battle the MP Evas, the UN, and GNR.

From a safe distance, of course, due to the MASSIVE property damage that will likely accompany the whole process.

In this hypothetical scenario where you're an Eva pilot, there's no guarantee that you're going to be in a version of the Eva universe where, if Gendo wins, he'll automatically make your and Tines' interpretation of EoTV a reality. So sitting back and doing nothing could have results totally different from what you want. Even actively helping Gendo could result in something you don't want.
