Shinji's second scenario in the PSP Evangelion 2: Another Cases game is the one where the crazy sequences of Kaji cross-dressing into Misato's clothes (to teach Shinji how to hit on girls). Kaji calls himself "Ryoko", IIRC.) and Fuyutsuki dressing up Shinji as Yui. (And later a maid outfit. And it's implied a bikini too, but that's when Shinji starts running from Fuyu.) Basically the objective of this Scenario is for Shinji to become comfortable with living in Tokyo-3 while fighting the Angels. To get the Best End after defeating the Eva Series, you have to Max your relationship values for everybody in the scenario (save for Pen Pen) during gameplay. An Event will occur for Shinji and the other character at the particular location/time of day.
First up is Rei's Event with Shinji, the translation of which was sitting in my backup files for forever and a day. I don't have a way of uploading the video in question (maybe Reichu has it somewhere already anyway?) so screencaps will have to do for now. (Not every single shot, since most consist of the character portrait expressions changing. Just enough to give an idea of what's going on.)
I think there should be Youtube videos of the scenes if you do some digging, unless they were taken down.

Rei: Ikari-kun. I am an alien.
Rei: I am an alien.
Shinji: I wonder if Ayanami's tired.
Rei: If you came from space and you're not of this planet's people, that means you're an alien, doesn't it?
Shinji: Well.... That's true.
Rei: I am a clone.
Shinji: Fu!! You said earlier you were an alien, didn't you!?
Rei: But, it's true.
Shinji: Maybe I'm the one that's tired. Ayanami, even you're making those kinds of jokes.
Rei: Is that so? Ikari-kun, you taught me about that.
Rei: It's because I love you. (Suki dakara. Suki=like/love. Same term Kaworu and Shinji used for each other in Episode 24'.)
Rei: If you want to be with someone, that means you love them, doesn't it?
Rei: Ikari-kun, do you love me?
Shinji: U...um...let's see. Um.... Well.... I love you, I think?
Rei: Then, I'll give you some ear picks.
Shinji: ??? Why ear picks?
Rei: Sit over there.
Narration: I don't really understand this, but she's giving me ear picks.
Shinji: That tickles...
Rei: Don't move.
Shinji: Yeah... Hey, why ear picks?
Rei: Shouldn't this be done for the person you love?
Shinji: I don't really understand...
Rei: Commander Ikari always wanted to try this.
Shinji: ....With who!?
Rei: Ikari-kun's mother...
Shinji: I see. I didn't know about that sort of thing. I see...
Narration: Father must have properly loved mother I guess. For him to have a dream he wanted to carry out.
Rei: I'll finish up. I'll blow into your ear. ...Fu--.
Shinji: Wa, Waah!?
Rei: What's wrong?
Shinji: ......Ah, Ayanami. Isn't there somebody else you can do this for? Father, for instance...
Rei: No, only Ikari-kun. I love you. There's nobody else I can love.
(Side note: Dawww Rei and her selflessness. )
Shinji: I see... Well, that's fine. (I'm not really sure what's fine, but.)
Rei: Did you find it unpleasant?
Shinji: Not at all.
Rei: I see. I'm glad.
Shinji: You were joking about earlier, right? Being an alien for instance...
Shinji: No, it's alright. You're still Ayanami, even if you're an alien.
(Side note: This sounds slightly familiar when you think about a certain film that's being released Stateside soon... ANNO!!!!!)
Rei: I see...
Ear cleaning with ear picks, for those who are beyond confused, is apparently a common act in certain Asian cultures (including Japan), where either a mother to a child or somebody to their sweetheart cleans the other person's ears.
Of course, there are various health concerns and hazards with this practice. Rei's holding a bamboo ear pick, by the way.
Next up, Misato~! The narrations are hard for me to read because small screen is small and it's just written instead of spoken. I suck with my Japanese like that.

Misato: Shin-chan~! Come here for a moment!
Shinji: Wh-what are you doing?!
Misato: Mh~, yoga exercises. I thought I'd flatten out my stomach...
Misato: I wanted to try the pose in the book for a little bit, But I wonder if I can do it...
Shinji: Honestly, it'd be better if you quit drinking beer. Then you can try it.
Misato: No way~! Drinking beer is what makes me headstrong with life.
Shinji: Good grief, you're not a child...
Shinji: Here, is this okay? Misato-san, straighten your back more!
Misato: *Sounds of struggle* This is hard... Jeez, no more!!
Misato: Are you okay, Shin-chan!?
Shinji: Ye...yes... @_@
Misato: Yeah, I guess doing a [?] pose so soon is impossible.
Shinji: Can-can you please move quickly?
Misato: Oh, oh oh. That's right, sorry.
Misato: In the end, there are some things you shouldn't try doing.
Shinji: That's true.
Misato: Ahah. Anyway, I wonder if there's any beer to drink.
Shinji: Again.... Your stomach will stick out.
Misato: That's mean~~! Are you saying if my stomach sticks out, you'll hate me?
Shinji: That's...not it.
Misato: Ehehe. That's why I really like you, Shin-chan.
Shinji: ...Yes yes.
Misato: If humanity doesn't need Eva anymore, you can stay here.
Misato: ...Is what I would say. But I'm not that selfish. Because you have your own future. (Shourai: Future prospects.)
Shinji: I haven't even thought about future prospects yet.
Narration: (Something about Shinji saying he's not quite sure about things. And then something about Misato-san.)
Misato: Now then. For the next yoga (??) pose, I'll need a hand with the start of it!
Shinji: This is hopeless...
Next up? Possibly Asuka and Kaworu's respective Events. After that I'm not sure. Apologies for the uncertainties of some lines, but having most of a translation is better than nothing, right?
