Yeah, Asuka's face looked different while they were crawling through the ventilation ducts. Overall though, it doesn't hold a candle to Rei in EoE when she and Shinji are naked in the LCL together. I don't know what they were thinking, but that did not look like her at all.

Maybe the whole shot is a purely stylistic choice, as in it never even happened. When Unit 02's AT field was initially penetrated by the replica Lance, it's not as if it puts an actual hole in her head.
