PWM is one of those story elements that were mentoned once, never to be heard from again. Frankly I think it's a stretch think that it explains anything in the show, especially at such a late stage as EoE.

Maybe there's some supplemental material or discarded scripts that I'm not aware of, but based on what the show gave away I never got the impression that Yui was a scheming asshole, she's arguably the noblest character in the show.

Their attitude towards Shinji is very unfair, but it works nonetheless if you think of it as plain old human weakness, they're all more or less at the breaking point. And that's where Kaworu comes in.
