Definatly Asuka. I'm not picky though, I'd be more than happy with Misato or Rei. Although I guess technically Rei and Asuka are way too young for me.

Yeah, I personally hate that conclusion. It really cheapens the entire series and I doubt that it's really the definative answer. Game designers tend to mess those sorts of things up.

I don't think I'd change a thing although I liked the ending a lot more before I read the thing about Earth being seeded by aliens. It had a lot more meaning in my opinion when I could connect it to religious themes.

I'd definatly agree that Shinji ends up with Asuka. They compliment each other's personalities. Although I'm sure Shinji has love for Rei as well as Misato. That is sort of implied by the theory that Asuka at the end of EoE is really sort of a mix between the three girls.
