Way I see it, the ship EVA's are command and control. They house the entry plugs. There's still a crew and the ship is still able to be a normal ship. Under plug control, speaks for itself. All other EVA's need ship unit to be operational, so if Sea Unit 03 was destroyed, Aerial Unit 03 ...

In this universe I've diverged from the original, NERV is still a paramilitary corporation, but it's more mercenary in nature, so they have a 'budget' so to speak.
