It's hard to say, because we don't have much sense of scale for just how powerful a shot from the positron rifle is (laying aside the wonky physics).

I'm not sold that Gendo keeping Shinji away from the Eva was done so much to protect Shinji as to protect Gendo. Protect him from being rejected by his son. Project him from potentially endangering his overall plan through fatherly feelings.
