Mari seems to have a more meaningful connection to the evas. After unit 5 explodes she sends it off with a lynguistic salute. then after unit 4 explodes theres that scene where she's standing gazing into the sunset while a flock of black birds fly by which i can only assume are crows. and crows ...

this is true, but its was more dumb luck that it worked. you could tell how desperate gendo was getting near the end.

I dont think gendo planned for Shinji to leave then come back. I think he choose to come back and save Rei on his own. so I dont think he is really that much of a puppet.
