Well, if things got really bad they could just do the Shuffle Alliance Attack thing. It's powered by all 5 of their spirits, should be enough to deal with the power of one spirit. And Unicron is a Dark God, so he should be able to take on an EVA, considering he's got the ability to make life...

There are robotic beings capable of beating EVAs...Deathsaurer for one, and certain Transformers (Any version of Unicron for instance, Galvatron) the G-Gundam guys...
