And they are. The deleted scene is not needed to account for the presence of the graves or why it was kicked over. They are in the movie. Other stuff hit the cutting room floor because it was apparently inappropriate for the final scene.

It's actually a good tactic to use when writing a complicated screenplay. Using a metaphore like Shinji and Yui parting ways instead of showing what actually happens. Stuff like that is just substance. It gets in the way of the story.
