The implication is enough. Look Assassins Creed has had a rough couple of years. They aren't going to risk a potential controversy for the sake of commentary on religion. Making Moses staff and the Ark Of The Covenant, (things which all three of the big religions, mine included, see as holy artifacts blessed by God) really ancient Alien Technology would be a controversy that could potentially kill them when they're already taking a big gamble with the Franchise.
I get why they can't go there, even if it would have been kind of cool (and I'm speaking as Christian with Jewish/German roots). They already walked that line with the whole Pope Alexander VI/Vatican thing, and the mentions of Adam and Eve being Human/First Ones hybrids is already far enough.
And the hard times - after that wonderful bolt of lighting AC4, its hard to follow that up, so hopefully, Origins can match that game in awesomeness, even without the pirate ships being readily available.
