I think most people can recognize the first part of the song of Thanatos (the one covered by the song Thanatos -If I can't be yours-), but does the second part of the song ever play? I mean the part that comes in after the second minute of the song. Apparently, the song appears in episodes 19 and 23, as well as Death, but is it just the first part?

Nope, only the melancholy part ever gets air time.

A version of it appears in The End of Evangelion under the track title "Substitute Invasion," which is slightly different from the version used elsewhere while still having the same tune and melodies and such. And I do believe that the second half of that version of the song finally plays during Misato's death scene, which always elevated this scene over any of the other death scenes for me. It's the only death scene that points to thee bing any hope after death, and it does that mostly through the use of the second half of the melody.
