Okay, I just spent a large chunk of my day watching Abenobashi, so, here's what I came out with....
Episode 3 has two that I can come out with. First, Sasshi is standing in front of a pyramid , and there is Unit-01's head on the middle (3rd) tier of the pyramid.
Secondly, as has been pointed out, the battle theme from Eva is playing in the background during the mecha battle.
Episode 8 had Sasshi's sister (who already looks a lot like Rei) dressed as student Rei from the end of 26, plus she was running down the street shouting "I'm late, I'm late!" She even had a piece of bread in her mouth.
There were also several times in the series where I could hear some music that I know was used in Eva playing in the background.
As for the Keroro Gunsou (Sgt. Frog), my brother has the mangas with the Eva references. If I can get my scanner working, I could provide the pictures.

In episode 13 of Gurren Lagann, the Beastmen "skulls" at the end of the ep look suspisiously like the generic angel face used in the OP of eva, and elsewhere.

Yes, yes it is.
On that note, there are indeed several Eva references in Zim. One of which (i don't think anyone said this) is in the episode "The Most Horrible X-Mas Ever" when Santa and the Anti-Santa Robot are fighting. The 'choreography' of the fight is highly reminiscent of Eva battles, and, even more obvious, Zim slips into the Santa-Suit's inner fluid. LCL anyone? He becomes one with the suit, saying "The Santa has won." Great stuff...

OH, that's where the weird huro sukebe-isu pic is from! (lol THAT BOARD)
Sergent Frog anime has two references I know of: One when the character done by Akira Ishida infiltrates their HQ or whatever it is ala Kaworu descending into Terminal Dogma as Ode To Joy plays and another with a messed up combo of Ideon, Eva and some other thing occurs when Hallelujah Chorus plays as a GNR "I'm probably the fourth. I am not your doll." wants to cause March Impact.

If you give me a couple days I can get a scan from my manga. I have to find it first though.
It shouldn't be too hard as I think it's part of the chapter where Naru gets a job as a teacher. And the reason it is in their is because Keitaro is imagining all the different things she could be off doing before he finds out she is teacher. Naturally a cosplay cafe came to his mind.
