The manga occurs during the same time-frame as the original series, as well. It's a separate canon, as will be Rebuild, which was specifically described as a "new work".

Regardless of how Rebuild turns out, it won't make the original any less amazing.

I have to say I loved Eva from Episode 1 on but I couldn't see why it was such a "PHENOMENOM" until I saw Episode 16 where Shinji went into the Sea of Dirac.
That.....made.....me.....love....EVA.
Went out bought the Platinum and Movies without a second thought (and not having the rest mind you- I caught Episode 16 on TV and had seen most but not all of the episodes before hand).
Now here I am on a website talking about EVA, thinking EVA, not yet breathing EVA but it's possible.
Weh... I used to have a pretty good social life too....
Either way, college is so much work. I need the escape sometimes.

Things will be changed in Rebuild. Extensively. This is pretty much inevitable. The only question is how extensive these changes will be. Hopefully changes will restrict themselves to fleshing out the old story rather than completely revising entire sections, but I am skeptical.
We know for a start that Kaworu's role is going to be changed, probably massively. This alone will probably shift the entire direction of the series. An entirely new character is also being thrown into the mix. I seriously doubt that much of the old interplay and relationships between the characters can be fully preserved.
A part of me welcomes the oppertunity of some more explanations in Eva. But mostly I think that Rebuild was a project best left unstarted. The budget problems, burnout, revising, even the censorship was all a part of what Evangelion was. With this remake's high budget, and high expectations, I can't see that possibly the most important parts of the production will be felt onscreen.
As to canonicity, well, not that it was a burning issue to begin with, but I think that after Rebuild, there will essentially be two Eva Communities. Us with our quaint ways and assessments of an outdated TV show, and the new community who will have an exciting, but likely, less indepth series to debate. Our future my friends, is in a literal and metaphorical Eva Subforum. We need to finish the FGC. Right Now.

"Besides, the 3rd and 4th movies are supposed to be screened together."
So doesn't that mean this is a new Eva trilogy!
I mean End of Evangelion is broken down the middle with a credit sequence but no one calls that two seperate films.
Sneaky Anime makers. Giving us 3 for the price of 3 but saying its 4 just to be different.

Not one.
But two.

It's not as if any of the explanations in Weva will have direct applicability to Eva (TRUE).

WAS.
They say they're not making a "remake", BTW. It's a "re-take", more like.

You worry too much. You make yourself sad. You can't change fate, but don't feel too bad. Enjoy it while you can -- it's just like the weatha'. So quit complainin', brutha'. We're all here for Eva.
In any event, your worries feel trivial to me. Other forms of geekdom have it considerably worse, in terms of "factionalism" among the fans (e.g.: TOS? TNG? DS9? etc.) and having to deal with different continuities/canonicities.

They can suck my nipples as much as they like, 'cause I like that sort of thing! Ohh, baby!
Translation: They can milk me as much as they need to. After all, as an Eva fan, it's my fate! I'm awaiting Rebild and whatever magic it and future projects may bring.
