maybe she was doing the only thing she knew to do...and also trying to motivate Shinji and make up for being rough on him

It cheapens Misato's character if she truly did what she did ONLY to get Shinji to the eva. You got to look deeper into the characters feelings, that's why I love eva, so many underlying messages can be found.

I agree, but I also think that Misato wanted to do somethign for Shinji. She wanted to be his parents and didn't know what to do. So, she did what she would do for anybody.

I always took that sceen as Misato try to say I love you to Shinji but not knowing how to say it any other way.

No, Misato is as confused about love as Shinji. She did this because she is the Motherly figure in his life. Though she doesn't know how to be one. Just look at her character! There is barely any love in Evangelion. That is one of the themes.
