They presumably found her within the Hakone Geo-front, (i.e. the Black Moon), just as they found Adam within the White Moon in Antartica. Terminal Dogma may well have been her "nest", where she had been sleeping for the last few billion years...

"A deep subterranean development" is the explanatory note against the term in the "Ghost in the Shell" manga. I believe that this is something that has seen some serious (theoretical) study in Japan, though why in such a tectonically active area it would seem attractive I don't know.

The black moon is the secret name of the structure that is presented to us as the NERv geofront; the egg of Lilith (and when it emerges in EoE, it is black). The white moon is the similar structure found in the Antarctic containing Adam (the white moon name is there on some of the images of 2I, especially those added in the DC material).
