It simply changed it's shape, somthing it's done before (When Rei first threw it it turned into a more javelin style thing with no twin prongs) and this time it simply became a double lance

We can see this when Rei goes with the lance in Ep. 14, we see that the 2 points are a lot shorter than when we see the lance in Lilith or in Ep. 22.

About all that hair thing, i must admint that its very similar to the image of the presence of Yui's soul that Shinji sees when the Eva goes Berserker.
But that is just the reflection of a light trough the water.
What we can see here is other thing, looks like a silky thing moving with the wind, and it's really like hair.

And i have seen that nobody has done any comment about this picture:
Image

I think that Yui became more than just a prescence inside the eva's core. She fused with the eva completely and the eva took her form, as we can see in that sketch.

Because they wanted to piss me off.

Honestly, there's no solid explanation (as with so much else). There is at least one straightforward connection that can be made, however.

Image

Sammael, the self-declared epitome of Angel-dom, used in the opening to represent ... I don't know what. Shin-seiki observed that this charming fellow is an amalgam of PWN POWER!!! traits seen throughout the show: stylized owl face, core, Many Eyes (alt., eye-covered wings), 12 Wings, and 'flaming hair'. The only person in the show to collect all of these traits (aside from Samm, who doesn't count) is the Great Yui-sama. After sprouting 12 Wings upon Lilith's physical demise, the weird hair was the only thing left on the laundry list.

What does it mean (aside from confirming many people's suspicions that Yui is the Devil)? You tell me.

LuigiHann @ ANF associated the hair with the concept of the 'eternal flame', which, as a visual motif, would go along with the 'eternity' symbol formed by the transmogrified Spear accompanying Yui.

I guess when (A) you're a god, and (B) it's not really fire per se, this isn't a terribly huge problem.

As long as you provide the oxygen and your choice of a combustible, you get fire in a vacuum. Of course, it's not going to look like a flame.

I always asscociated the the spectoral hair with the spectoral figure we see in 16. I still don't truly buy that it represents Yui, since Yui looks like herself when she appears in ep. 20.

I just thought of something... as the theme song incorporates many things from throughout the series that hadn't been made yet, is it possible that the Sammael shown in the OP is actually the "twelfth, most powerful angel" who awoke from inside the moon in the series' original planned ending? I mean, they have Kaworu there and he looks a bit different...

But yeah, just a thought. Once the ending was changed, it lost its meaning.

I don't think it lost it's meaning, I think they gave it a new one when they changed the script.

Of course, there's always the off-chance the reason she gets energy hair can be attributed to that ever omnipresent and omnisilly answer known as...

Quantum magic.

I do think the energy hair's pretty nifty, though... Yui of the future's energy hair is intensely long... But, uh, that has nothing to do with anything specific but my own ideas.

So, yeah.... quantum magic, i guess.

Much more accurate translation of the final episode summaries:

Proposal wrote:Episode #23: "The Human Instrumentality Project"

The secrets of Eva and the Human Instrumentality Project unveiled, along with the truth behind Ritsuko and [Shinji's] father's goals.

Episode #24: Now, the Promised Time

Rei breaks down. Her secrets are revealed. Finally awakened, the 12 strongest Apostolos descend from the Moon. Both Eva Unit 06 and the American continent vanish completely. Humans acknowledge their helplessness in the face of the Apostolos' crushing power. The promised time, when people will return to nothing, approaches. A human drama in the depths of despair.

["Rei breaks down": "breaks down" can also be "collapses" or "be defeated". "Vanish": "evaporate" or "disappear without explanation".]

Episode #25: "Arka, the Promised Land"

The laboratory holds the ancient ruins of Arka, which have become key. In order to stop the 12 Apostolos, the United Nations' head members annul the Human Instrumentality Project and decide upon the Apostolos' destruction. [Shinji's] father objects. Shinji and the others stay at the laboratory for Rei. A drama of people conflicting over incongruous objectives.

Final Episode: "The Only Neat Thing to Do"

On the stage of the destroyed laboratory, all mysteries and drama are concluded. The denouement.

Remember at all times that the commonly distributed translations kind of, well... suck. (I'll get around to tackling episode #01 ~ #22... sometime.)

Incidentally, the "12 strongest Apostolos" were conceptually recycled into the 3-less-than-planned Mass Production Mob.

I mean, they have Kaworu there and he looks a bit different...

Not by much. It's also worth noting that the animators couldn't seem to agree on how to draw him. (There is some wild variation within the span of a single episode.)
