Rei was in love with Gendou???

My thoughts:
The scene in Episode 5 of Gendo and Rei talking happily is the exception, not the rule. The only time Gendo ever smiles is when some viul scheme or another is going his way, and Rei only smiles in his presence one other time. In every other circumstance where they're in the same room, they're not smiling. Also, let's not forget that Unit 01 can show Shinji whatever the hell she wants to show him, regardless of whether or not it's actually there...
I think the contact experiment where Gendo "rescued" Rei sort of gave her the wrong idea about him for a few weeks; and when Shinji "rescues" her in episode 6, she sees Gendo's face not to compare the situations, but to contrast them: she realizes that Gendo only cared about her physical safety ("Are you okay?" "Yeah, sure" *coughs up blood* "Right...") because of her importance in his twisted plot to cause Third Impact, while Shinji cared about her as a person. From that moment onward, she was pretty much into Shinji and not Gendo.

The real tragedy is that no matter if you try ever so hard, and are ever so vigilant, some threads are bound to slip away, that were worthy of preservation. You can't be everywhere, afterall.
You do so much, to preserve the work that has been done, but the system works against you every single day.

Well, there is always the manual approach of stepping through each page and going File > Save As...
